Adding additional jQuery to homepage

I'm trying to add a jQuery toggle slide menu to my homepage, but when I get it working it breaks the functionality of the slider. If I delete the script the slider works again. Where do you locate this set-up script when you add Javascript functions for the <script type="text/javascript"? At the top of the respective page the rollovers are to appear? Or somewhere else?
