Problem with Suckerfish or PixoPoint Menu

I use the PixoPoint Menu plugin for my main nav. Its using the suckerfish type of navigation. When I upgrade to 1.3.0.2 it disappears. Thankfully its easy to roll back, but I'd like to get the new features! Any ideas what might be conflicting where it doesn't show? Maybe something with the new nav areas within the theme?
