Lost styling during upgrade to 1.2.2

When I upgraded from 1.2.2., the developer says he made some changes to root files and therefore the upgrade would take away many of those styling modifications. Sure enough, some of that styling was lost. Is there away to fix this issue or are all root changes lost?
