Sections, settings, and styles being overridden on staging site

Today, when I flipped our live site to staging to make changes, our staging site had stripped out our navigation section and replaced it with what looks like the default DMS nav, as well as the footer. Our sitewide font-size was also changed, as well as the default link color. Our production site remains unchanged. The last time we flipped over to the staging site was last Thursday and this problem did not occur.

It looks like we have version 2.2.1.1 installed, which I assume is the latest, since there's no update option, and we're on WordPress version 4.5.2.

So what have you changed since last thursday? We havnt changed anything.

Nothing. Updated all plugins (including WP Migrate DB) after this issue occurred this morning to see if that would fix the issue. But since our last deploy to and from staging last Thursday, we changed nothing. No new plugins, no updates, etc.

Will reach out to WP Engine as well to see if they're part of the issue. Oddly enough though, on our staging site login page, our logo has also been overridden by the Pagelines logo:
