Creating a site with Framework vs. Base Theme - lose customizations?

Hi everyone, I'm a new Pagelines Framework 2.2.1 owner/user after coming from the free edition. I have included my site url, but it is protected against public viewing until I release it. I can PM credentials when needed. After updating, I've noticed that: 1. My Features on the Home page are oddly sized (much bigger); 2. I've lost some pages completely; 3. My Admin pages tell me that an update (Pagelines 2.2.1) is available even though I'm using that right now; and 4. I really like the whole Pagelines approach and don't mind rebuilding my site pages and such 'properly' using the 'right' approach. So here's my question: When building a site with Framework, should I install the Base theme and do my work there? I've read that creating a site in Framework itself will cause customizations to be lost when upgrading Framework with later releases. Many thanks in advance!

It depends what customization you want to do. There is a custom CSS box which will parse LESS and CSS so no need to edit any css files.
