I had created a custom nav section in footer.php and styled it under #cred. All that is gone now after the 2.2 update. I realize that I will have to retype the URL's. My question is: is there a better place to put them than in the footer.php file so this doesn't happen again after another update and will the #cred still be used to style that area? Thank you!

First, we've repeatedly told everyone, and it's in the docs that editing core files will result in those changes being wiped clean quicker than Noah's flood. The #cred is an existing CSS element, and thus if you're changing that or working under it and we change anything affecting the same CSS, your changes will suffer too. We provide several menu options, and you may always create a custom menu (there's a widget for that) in a Universal or Full-Width sidebar that may be placed in the footer via the Drag & Drop templates area. That's the divinely sanctioned method. Anything else... a potential mess of biblical proportion.
